Can Amazon take money out of my bank account?
Amazon will not charge your bank account. They will, if your account balance is negative at the time of your next scheduled disbursement, charge the credit card you have on file to get your Amazon account to $0. You authorized them when you clicked that you read the Participation Agreement.
How do I stop Amazon charging my card?

Why did Amazon charge me for shipping?
The prime customer paid to have free shipping, and Amazon already got that money. A non-prime customer has not paid Amazon for shipping, so they are charged.
Why did I get a $0 charge from Amazon?
If your a new seller, it is a way for Amazon to verify the account is valid. They do a minimal or zero balance charge to see if the bank responds positively that the account exists. Amazon does the same to your credit card but usually charges a few cents and then refunds it to ensure its valid.
